El juego se lleva a cabo varios cientos de años después de los acontecimientos de la primera parte. El personaje principal descubre que todo este tiempo estaba cerca de la destrucción de laboratorio, en un estado de animación suspendida. Ella se encuentra con una de las personalidades módulos GleDOS, Whitley, que ofrece para obtener la libertad de utilizar una cápsula de rescate.
